Personal preferrence Bro. If you have trays, use them if it make sense to use them. You'll need something to keep the cigars in if they're not in their original boxes, right?

I have two drawers in my cabinet for loose cigars. I also use trays that I made from cigar boxes for my singles overflow.

The bottomline is, store them in a fashion that allows you to get as many cigars into your new humidor as possible. A full humidor maintains humidity better than one that is not full.
